Our lad has his own Tivo in his room, the other is in the living room.
Without telling us, he accepted the "free upgrade to 360" option a few days ago, and today received 2 remotes. No mini-box or associated cables and power supply.
In the literature, it says that the software will be upgraded and set "in 5 days after receiving the pack".
Will this only affect his Tivo, or the family one too? Wiping out all recordings and series link settings (there are about 140 on the family box)?

Switching to 360 means all recordings and series links are deleted. Also you can't mix tivo or V6 boxes with 360 boxes. All boxes need to be on the 360 (horizon) system.
It sounds like the current set up is two V6 boxes powered by tivo (since you've only received the 360 remotes), and not two tivo boxes.
Which TV set top boxes do you currently have? /which-tv-box
The two V6 boxes would receive an over the air update which installs the 360 interface/operating system. As part of this process all recordings and series links are deleted as the hard drive on both boxes would be formatted as part of the software migration to 360 process.
If you did have two of the older tivo boxes then they cannot be migrated to the 360 platform so the boxes would be swapped out for a main 360 box and a 360 mini box. The mini box doesn't have a hard drive, all recordings are stored on the main 360 box. Your current recordings and series links would not be able to be transferred across to the 360 boxes.

Yes, both boxes will be swapped as stated above.
You'll also find that now all recordings will be pooled across both boxes, rather than separated, so you will have to wade through each other's recordings to find your own. If there is a program you both watch then make sure you don't delete it after watching as it will then be deleted for both boxes, and can't be recovered as the 360 does not have an undelete option.
Oh, and make sure you take a list of all 140 of your series links and keep hold of it, you can only set up series links for programs in the current guide, so will need to manually watch out for new series of shows you watch re-starting and set up the series links then (You can't use wishlists to help with this as the 360 does not have them either).
