Do I need to plug my phone directly into the Virgin box, or can I route it via the BT wire and BT boxies in the house?
In short, the Virgin box is a long way from where we want our home phone located. But one option is to use an extension cable to connect one box near the hub, and then leave the current phone where it is. Is that possible?

You can get VM to link your hub to your house master socket if you have extensions. If you are a new customer & not part of the existing customer migration to 21CV, this will usually trigger the £25 non-fault callout fee.
The other alternative is to look at multiple handset cordless DECT phones, where only the wireless base unit needs to sit near the hub.
