I have empty folders in My Shows. Done what everyone says and highlighted the folder and pressed Clear but folder still not deleting.

These could be rogue recordings, or possibly VoD bookmarks.

In either case, have you tried restarting your box? Home > Help & Settings > Clear or restart.
